I’ve seen these things hang in the rain and snow but a baggy would be fine.
But I also wondered why the battery wasn’t removed and placed on the tender inside

I don’t want to remove and replace the battery every time I drive the car. While it’s cold outside I’d rather unplug and go and simply plug it back in

That tool box is a perfect house for a mouse. They love tool boxes. Also that tool box is not intend to be water proof and I can guarantee it is not. I know this from 40 plus years experience. All boxes like that leak at the piano hinge in the back and the front upper corner under the lid.

I used to just pull the battery because I wasn't going to move it and never did during the winter months.
I always just hooked up the Battery Tender, placed it under the hood, and shut the hood.
No water getting under there.

Leave the tender under the hood. Problem solved. Please don't place it in a tool box under the car! Lol
If doing it that way I would use an ice chest with some bulkhead fittings.
my CTEK is IP 65 rated.
- IP65 Enclosure - IP rated as "dust tight" and protected against water projected from a nozzle.
