1999 Cobra main engine control harness

I recently bought a 2001 used engine for my 1999 Cobra. It came with all the wiring looms and front end accessories. The problem is that the main computer loom is slightly different between the 2001 and 1999. It didn't run quite right with the 2001 loom. I switched out the loom back to the 1999 one...blah blah blah. So, comparing the two looms the 1999 one has an extra lead and I can't figure where it goes.
Question is, does anyone have a 1999 wiring schematic/diagram for 1999 Cobra???

What lead? Post a pic? I swapped to a 99 4V in my GT. I just modded the GT harness but I'm pretty familiar with all the plugs and lines.

I have a 00 GT as well and have a Terminator drivetrain to put in mine. Considering just using the factory harness. Did you run the factory ECU?

Yep, just had it tuned by a real good tuner. Standard 4V swap, lengthen and flip cop wires, extend some plug leads and the alternator pigtail.

My friend bought a bastardized 99 gt to 03 cobra swap. Had a TR3650 in the car that we swapped for a magnum T56. So trying to figure this out too. Getting no speedo or O2's working. Everything else is working fine as far as I can tell.

Looking over trans harness for a diagram because the engine harness to trans the pins don't seem to line up. I think the engine harness is either 99 GT or 99 Cobra. ECU is 01 cobra according to the tuner by the numbers on it. No idea what the trans harness is.

Any help on identifying pins on the engine harness so I can repin the trans harness to it?

Can you grab me some pictures of the engine to trans connection. Try to get wire colors and pin locations please. Would be a big help in identifying a harness for me.
