Yeah 100%, they won't turn them off.
Two questions though. What if my car was previously tuned by them and has no check engine light and i need a retune because i put a bigger blower on it. Secondly are you personally tuned by them and have a check engine light?

If you've already been tuned by Lund than they will only update your current tune for the bigger supercharger. So if you don't have any CEL lights on than you should be good to go

that solves one issue on one car but i have another shelby going to need a tune as well but it was stock up until a few days ago. i havent actually met or talked to anyone that has a check engine light from having a lund tune recently (with an offroad mid pipe)
I wish I could be more help with that, all you can do is talk to Lund, do you have a nGauge or are you using the RTD device?

Bingo, I don't think any tuner that does remote tuning will shut any emissions components off.
