I believe the only difference is the lower intake height. I have a Gen 2 long block in my 13 GT with a Roush TVS that was on my Gen 1 . I’m having some alignment issues but I don’t think it’s because of a Gen 1 SC on a Gen 2 long block.

You can put Gen 1 heads on a Gen 2 block. And you can also put a Gen 2 long block in but you’ll have to use the cams from the Gen 1 with the rest of the running gear.
