Well I am nearing the end of dropping the 98 cobra motor I have into the 96 roller and am about ready to crank her up! However, I have a couple of plugs and hoses I need help identifying how they should be properly hooked up. Any and all help would be appreciated. Pics would be great! Please and Thank you.

Pretty sure this one goes to the EGR I deleted.

not sure if that's what plug goes there and where the hose connects to.

plug by the CAI. harness looked to be modified so it may possibly be an extra plug?

I'll take a stab at this. It appears you have some modified vacuum lines so it is a little harder to explain where they go if I was at the car in person it would be easy ;)
Pic #1 Hood light I believe
Pic #2 DPFE sensor
Pic #3 ?
Pic #4 Look down on the inner fender for a nipple going to the purge canister?
Pic #5 This is a little modified but what I believe you have is the hose that goes to the nipple on the back of the upper intake (in picture) and the port on your fuel pressure regulator. The little black hard plastic hose should go to the nipple kinda under where the throttle cable attaches
Pic #6 ?

Thanks for the help bud, anyone else want to take a crack at pic #3/6? in pic #3 the plug is connected to the engine harness right where it splits right before the fuel injector plugs. could it possibly have to do with emissions?

Pic#3 Does kinda look like o2 sensor but seems I remember a plug like that at the back passenger side of engine.
Pic-#4 I believe this goes to the line kinda under the throttle body.
I think the rest of the suggestions are correct.#6 I really have no suggestion other than to look around that area for a A/C sensor or somthing like that.

Pretty sure it isn't that. It is at the top of the engine. Thank you for trying.

have you hooked up both of your front O2 sensors already? If not Id put $20 on it that you just left that part of the harness tucked up high

there may be something else that uses that style plug, but on my Mach one of the O2 harness plugs like that comes further down with the trans harness, the other comes down from the harness up by the pass side head. It is possible to have that O2 plug sitting up high and it would reach to where it is now. It wont be the most fun youve ever had but you should still be able to feed it back down
