It's probably no big deal. I'd bet if you put the cover back on, it'll push the boot into place. As far as your intake leak, the most likely culprit is a hose, not your intake. I've had my intake on and off a few times and it's under pressure with 0 leaks on the factory gaskets--19 years old. Run an unlit MAPP torch around it and listen for the change.
