Hand Held Tuner

I HAVE A QUESTION DOSE PUTTING A HAND HELD TUNE (diablo,sct,hypertech) void my warrenty, or can i re-flash it back to stock and have warrenty work done. or will they be able to detect that the computer in my car was accessed and changed. need help thanks!!
