He just had the rear end rebuilt and put some 373 gears in there while he was at it. After the rebuild, it starts vibrating around 65mph. It's not constant, it goes in and out in rhythm. It been back to the shop 3 times. Once they put new gears in and they also rebalanced the driveshaft. The sound goes away with the clutch pressed in, so they think it might be one the clutch weights falling off. What do you guys think?

If it quits when you disengage (push in on the clutch pedal) then it is definently the Clutch. It could be several things. Could be that the clutch is all but gone, and is slipping often causing vibration, and Could be a warped flex plat or flywheel. Who knows. Just get someone to take a look before you end up stranded somewhere.
