I am in the process of swapping an 03 cobra engine into a buddies 99 cobra. We used the 03 harness. Question is what do I do about the computer??? To get this thing fired up??

Either swap the computer with a stock 03-04 Computer(which may or may not work) or reuse the 01 Cobra computer and have it custom tuned before it is fired..
The reason why I said it may or may not work is because it may not fire with a swapped ECU if you dont fix the PATs system or turn it off. A Ford dealership can fix it but cant turn it off. A good tuner can though in a custom tune. Which is always recommended regardless.

I used the 99 harness and just modified it a bit to work. I kept the stock 99 computer, and the tuner did his magic with the computer.
I suggest using the 99 harness and have it tuned with the 99 computer.
With my swap we left the 01' harness and ECU. Worked out really well.
So much easier to just modify your original harness to work. You can buy the pigtail kits from Ford and then you just your stock computer and have a tune done.
