Different dyno, different day.
Still seems low for what you have, but from your changes:
heads are better
worse intake (IMHO but they're basically the same)
similar cams
less compression
I wouldn't expect that much difference.
Pretty similar combo plus the lower reading dyno can explain most of this.

I follow...comparing the two dynos, if I go back to the Dynojet would I see 280-290hp? Also, is the percentage difference (8-10% loss on the Mustang) the same for torque?

I think so because they are calculated off each other.
The place I dyno'd my 427 had both Mustang in ground and dynojet portable.
I made 452/448 through a loaded Mustang dyno and the shop said they'd expect 470-480 rwhp on the Dynojet.
You should be to 300rwhp on a Dynojet I'd guess.
I think you're ready for an S-trim :coolman:
I love my buddy's Novi2000/TFS TW '93 Cobra.

I think so too--actually, I'm leaning toward a Whipple 2.2l.

Must have been a bad week for dyno'ing. I took mine on friday to dial in the PMS on the new combo and only laid down 291/325. I was expecting no less than 320/350ish. I guess its time to finally get rid of my cobra intake and put it in my stockpile of original parts off the car.

So Lee, what's replacing the Cobra intake?
I've heard some issues with port alignment between the AFRs and Edelbrock RPM2--suppossed to be better with the Holley.

Don't know yet. Still researching. AFM has recommended the Performer RPM.

I may try a box intake on the GT-40 just to see what it does. Call it R&D :-D
