This is exactly what I expected to hear. Your problem is your CAT monitor not the EGR. Your EGR monitor WON'T set if your CAT monitor is not set first. Yes I know you have MIL eliminators but they do not allow the CAT monitor to set as they just prevent the CEL from coming one. This is because they won't provide the signal needed from the 02 censors that allow the ECU to test the CAT's as that test also involves testing of the 02's. Your problem is very similar to what a lot of people are experiencing here in my state. Usually this problem prevents the ECU from talking to the state computer. This leads people to blame the car or in your case the OBD port. I had an extremely similar problem with my car years ago and my now former tuner (never going back) argued with me over the phone and emails claiming that turning my CAT monitor back on would not fix my issue and something was wrong with my car. After finally getting him to turn the monitor back on and completing the drive cycle my car passed with flying colors, imagine that. Your tuner may also argue against this but I got this info straight from SCT (waited 30 min to talk to someone) and confirmed it with someone who knows these cars inside and out. My recommendation is that you either go back to your previous setup or find someone with a stock H-pipe that is willing to loan it to your for a few days. You can also find them on CL for about $150, I actually saw one the other day for that price. If you were in my area I would loan you mine as its out of my car. Good luck.
