Bryan, I believe it will fit your factory harness with no modifications as long as your harness has a 6-pin connector, which it should.

SCT says it is a "Direct Replacement" on 03-04 cobras. I can get a picture of the MAF's connector for you, if your interested. Please let me know if you want to see the connector.
