I just installed a set of 25 mm H&R hub centric wheel spacers with the stock 17x9 wheels and did not remove the little metal clips on the stock wheel studs. Will this cause any problems? Thanks.

It could, i'd pull them off.
If the backside of your H&R spacers is flat, this will create a problem.
