I had an off-road H-pipe installed along with other mods with a tuned Diablo chip. The chip was tuned for the the setup with the off-road H-pipe (no cats).

What affect would temporarily switching back to the stock catted intermediate pipe with the same Diablo chip tuned for off-road have on the motor/car?

Putting the cats back on would richen up the car which will hurt performance you seem to be worried about leaning out the car which is only going to happen when you make less of a restriction like adding headers you wll be fine.
