There should be a sticker on the differential cover that will say what gears it has. Most cars shipped with 3.55, 3.31 was optional - not sure if others could be ordered from the factory.

3.31 is standard on both auto and man. 3.55 and 3.73 are options on the manual. 3.55 was standard on the 05-06 manual.

My car is an 05 manual and it has 3.31 gears from the factory. 3.55s were an option if you got the track pack in 2005.
I have never seen or heard of a stock 05-06 Mustang GT with manual trans with 3.31 gears. Here are the specs on the 05 Mustang http://www.shadetreemechanic.com/ford_mustang_2005_specs.htm
Also I have an 06 Mustang GT (non track pack) it came with 3.55s.
Hm that's weird. I thought only the track pack came with the 3.55s. So my car has 3.55s?
Yep. There should be a sticker on the pumpkin that reads 3.55
