has anyone ever roughly calculated how much it would cost too buy all the R parts one by one compared too the 25k extra ford charged over the standard cobra?

There are some parts you simply cannot get unless you stumble on original parts. The intake comes immediately to mind.

Hoods are tough to find. I had a spare, but I sold it to a member on here a while back. As far as gathering parts...good luck. Many of the parts are one off and specific to this car. Much cheaper to just buy the whole car.
